Collaborative text-annotation resource for disease-centered relation extraction from biomedical text
Agglomerating results from studies of individual biological components has shown the potential to produce
biomedical discovery and the promise of therapeutic development. Such knowledge integration
could be tremendously facilitated by automated text mining for relation extraction in the biomedical
literature. Relation extraction systems cannot be developed without substantial datasets annotated
with ground truth for benchmarking and training. The creation of such datasets is hampered by the
absence of a resource for launching a distributed annotation effort, as well as by the lack of a standardized
annotation schema. We have developed an annotation schema and an annotation tool which can
be widely adopted so that the resulting annotated corpora from a multitude of disease studies could be
assembled into a unified benchmark dataset. The contribution of this paper is threefold. First, we provide
an overview of available benchmark corpora and derive a simple annotation schema for specific
binary relation extraction problems such as protein–protein and gene–disease relation extraction.
Second, we present BioNotate: an open source annotation resource for the distributed creation of a

Social and Semantic Web Technologies for the Text-To-Knowledge Translation Process in Biomedicine
Currently, biomedical research critically depends on knowledge availability for flexible
re-analysis and integrative post-processing. The voluminous biological data already stored in
databases, put together with the abundant molecular data resulting from the rapid adoption of
high-throughput techniques, have shown the potential to generate new biomedical discovery
through integration with knowledge from the scientific literature.
Reliable information extraction applications have been a long-sought goal of the biomedical
text mining community. Both named entity recognition and conceptual analysis are needed in
order to map the objects and concepts represented by natural language texts into a rigorous
encoding, with direct links to online resources that explicitly expose those concepts semantics

[SPA]Con el avance de las nuevas tecnologías de alto rendimiento de procesamiento (high-throughput), la investigación
en el campo de las Biociencias ha sufrido en las últimas décadas un cambio de rumbo por el enorme volumen de
resultados biológicos obtenidos. Los resultados van desde el perfil de expresión génica, el análisis de polimorfismos, la
creación de mapas metabólicos, la secuenciación de genomas completos, entre ellos el humano, hasta la integración e
interpretación de dichos resultados para la cada vez más cercana “medicina personalizada”. Este tipo de investigaciones
se realizan en centros de investigación especializados, hospitales, universidades y compañías farmacéuticas, y han
producido un enorme aumento, en la última década, de la demanda de profesionales especializados en el análisis de la
información biológica producida por estas tecnologías de alto rendimiento, en particular por la tecnología de
Microarrays.
El EEES impone una nueva metodología en las enseñanzas universitarias en la que resulta fundamental incorporar las
nuevas tecnologías e internet como vehículo de formación y experimentación. Este trabajo propone una herramienta
web de apoyo a la docencia, tanto en el campo de las Biociencias (Biología, Bioquímica, Farmacia, Medicina, etc),
como en el de las Tecnologías de la Información, que permita a los alumnos familiarizarse y experimentar con el
análisis de datos biomédicos, en particular de Microarrays. Además, este proyecto pretende crear en los alumnos del
campo de Tecnologías de la Información la motivación necesaria para aplicar sus conocimientos en el desarrollo de
nuevas aplicaciones informáticas para el análisis e interpretación de este tipo de datos biológicos, contribuyendo a la
especialización de estos alumnos hacia uno de los perfiles más demandado tanto en el mundo empresarial como en el de
la investigación, el de bioinformático. [ENG]Scientific research in the Life Sciences domain has experienced a huge revolution with the advent of highthroughput
technologies. These technologies are producing massive amounts of biomedical data, ranging from gene
expression profiles to the sequencing on whole human genomes, enabling new important discoveries and allowing
progress towards a personalized medicine. This data is produced and analyzed at research centres, hospitals, universities
and pharmaceutical companies. Therefore, the need of highly-qualified proffesionals with a multidisciplinary
background in Life Sciences and Computer Science, who are able to analyze these massive amounts of data and
interpret the results from a biological perspective, has experienced an exponential raise in the last years. This paper
discuss a novel perspective to incorporate Computer Science into Life Science degrees to allow this complementary
formation.
The EEES imposes a new methodology in university degrees in which it is essential to incorporate the internet and the
use of the new technologies as a vehicle for the formation and experimentation. This work presents a web-based tool
that supports the teaching of expert algorithms and methods used to analyzed high-throughput biomedical data
generated by Microarray Technologies. This web platform is to be used in both the Life Sciences domain (biology,
biochemistry, Pharmacy, Medicine, etc.) and the Computer Science domain, and would allow the students to get used to
the analyzis of biomedical data from Microarrays. Furthermore, this project pretends to motivate the students from the
Computer Science domain so they realize they can apply their knowledge in the development of new software for the
analysis of biological data. We believe this contribution is essential for a bioinformatician, a professional profile which

Acceleration of the DNA methylation clock among lynch syndrome‑associated mutation carriers
The research leading to these results has received funding from "la Caixa" Foundation (Ref: CAIXA2017/1) for library preparation, sequencing, and employment of research personnel, from The Fundacion Progreso y Salud, Junta de Andalucia, Spain and from DPI2017-84439-R of MINECO, Madrid and FEDER for sequencing and employment of research personnel. A-BIO-470-UGR20 from University of Granada and FEDER has funded article processing charges (APC) and sample processing expenses.Background: DNA methylation (DNAm) age metrics have been widely accepted as an epigenetic biomarker for biological
aging and disease. The purpose of this study is to assess whether or not individuals carrying Lynch Syndromeassociated
mutations are affected in their rate of biological aging, as measured by the epigenetic clock.
Methods: Genome-wide bisulfite DNA sequencing data were generated using DNA from CD4 + T-cells obtained
from peripheral blood using 27 patient samples from Lynch syndrome families. Horvath’s DNAm age model based on
penalized linear regression was applied to estimate DNAm age from patient samples with distinct clinical and genetic
characteristics to investigate cancer mutation-related aging effects.
Results: Both Lynch mutation carriers and controls exhibited high variability in their estimated DNAm age, but
regression analysis showed steeper slope for the Lynch mutation carriers. Remarkably, six Lynch Syndrome-associated
mutation carriers showed a strong correlation to the control group, and two sisters carrying Lynch Syndrome-associated
mutations, with no significant difference in lifestyle and similar chronological age, were assigned very different
DNAm age.
Conclusions: Future studies will be required to explore, in larger patient populations, whether specific epigenetic
age acceleration is predictive of time-to-cancer development, treatment response, and survival. Epigenetic clock
DNAm metrics may be affected by the presence of cancer mutations in the germline, and thus show promise of
potential clinical utility for stratified surveillance strategies based on the relative risk for imminent emergence of

mismos. Ésta situación ha motivado un aumento drástico a nivel mundial de las ofertas
de trabajo para profesionales formados en el análisis de datos biomédicos.

Fuzzy Grammatical Inference Using Neural Network
We have shown a model of fuzzy neural network that is able to infer the relations associated to the transitions of a fuzzy automaton from a fuzzy examples set. Neural network is trainned by a backpropagation of error based in a smooth derivative [Blanco96].
